Used the editor today. WiiU BotW v 1.4.1. No issues whatsoever. Perhaps you could try to load another save other than the one you edited and try to see if this is a CEMU issue or a savegame editor issue. You could also try to use and edit the example save provided from the editor to see if the save you edited before was perhaps corrupted.

In Windows I mean. The only thing I can think of is if you have a system restore point on your PC and backtrack to that. Another option if the save files are truly gone is to ask somebody here or search for a save file for BOTW, you can also use save editors.
